Yes! You can create an automation rule, where beside sending an abandoned cart email you will assign those contacts a TAG.
While creating a pop-up in Custom Modal Designer you can set the display to be based on the particular TAG assigned to a contact.
After a contact make a purchase you can delete this TAG so the pop-up will not be displayed to them.
